Finally got it working by removing MS Visual C 2010 Runtime from Programs and Features.

On opening the sqlncli.msi file using ORCA editor and searching for SNACSetClientSSNLDefaults32 key you can see that the value could be DPsqlncli10dll32 3 or DPsqlnclidll32 3 or any previous version of native client but for sql server native client 2012 it should be DPsqlncli11dll32 3.

I changed and saved this value on every sqlncli.msi file found on my system using ORCA editor.

Thereafter I was able to successfully install SQL Server native client 2012 without any error.
